To match a SEPA payment in Xero, take each payment as it shows in the bank account you reconcile and match it to the sales invoice it settles, using the invoice number in the payment reference to find it. SEPA direct debits need two extra checks: a provider's deposit can combine several collections with its fees taken off, and a collection can come back for up to eight weeks, or 13 months if it wasn't authorised. Payments taken through Adfin, a certified Xero app, are marked paid in Xero automatically.

The short version
- Use the Xero invoice number as the payment reference on every invoice.
- Split one transfer across several invoices using the customer's list.
- Record provider deposits gross, with fees booked as a separate expense.
- Reopen the invoice if a direct debit is returned or refunded.
- Payments taken through Adfin are marked paid in Xero automatically.
Set up your invoices so payments are easy to match
Much of the time spent matching tends to go on payments that arrive without a usable reference. You can cut that down before a single payment arrives, with a few changes to your invoices and the way you ask customers to pay.
- Use the Xero invoice number as the payment reference, and print it next to your bank details.
- Add a line asking customers to quote that number, and only that number, when they pay.
- Ask customers who settle several invoices at once to email a short list of the invoice numbers they've paid.
- If you collect by SEPA direct debit, show the collection date and amount on the invoice, which also serves as the pre-notification the scheme requires at least 14 calendar days before the collection unless you've agreed otherwise.
- If a payment provider sends you deposits that bundle several payments, set up a separate account in your chart of accounts for money in transit from that provider. Your accountant can tell you how they'd like it named and coded.
None of these changes alter anything in Xero itself, but they mean more of your bank lines carry the information you need to match them on sight.
SEPA bank transfers from customers
A customer who pays by bank transfer sends the money from their own bank, so each payment usually reaches you as its own line with whatever reference the customer typed. Work through each line in Xero's bank reconciliation in this order.
- Look for an open invoice with the same reference and the same amount. If both agree, match them and move on.
- If the reference matches but the amount is lower, record it as a part payment against that invoice and leave the balance open.
- If one transfer covers several invoices, split it across them using the customer's list, or ask the customer which invoices they meant.
- If the amount is higher than the invoice, match the invoice and hold the excess as a credit on that customer's account until you agree whether to refund it or set it against the next invoice.
- If you can't tell who paid, hold the payment as unallocated and use the sender's name and bank details to trace it.
Avoid matching a payment to a customer's oldest invoice just because the amount fits. If the customer meant it for a newer invoice, your aged debtors report will be wrong, and your next reminder may go out about an invoice that's already paid.
SEPA direct debit collections and deposits
With direct debit you start the payment yourself, so you already know the amount and the date. How it shows in your bank depends on how you collect.
If a payment provider collects for you, its deposit may cover several customers' collections, with the provider's fees deducted before the money reaches your bank. GoCardless, for one, says its payouts arrive as a single sum with its transaction fees already taken off. In that case, use the provider's payout report to record each collection in full against its invoice, record the fees as an expense, and match the deposit against the collections less the fees.
Timing can also separate a collection from its deposit. Stripe makes SEPA direct debit funds available six business days after the charge, so a collection taken late in the month can arrive in your bank in the following one. Leave the invoice open until the money arrives, or record it in your in-transit account so the month-end figures still agree.
You can skip most of this matching when the payment and the invoice are connected from the start. Adfin is a certified Xero app with two-way sync, and payments your customers make through Adfin, by SEPA direct debit, card, Apple Pay, Google Pay or bank transfer, are marked paid against the right invoice in Xero automatically. Payments a customer sends straight to your bank account, outside Adfin, still need matching in Xero in the usual way.
When a direct debit comes back
A SEPA direct debit can be reversed after you've matched it. Collections can be rejected or returned for reasons such as insufficient funds or a closed account, and your customer can ask their bank for a refund of any collection within eight weeks of the debit date with no questions asked, or within 13 months if they say it wasn't authorised.
When money comes back, take these steps in Xero:
- Record the amount leaving your bank against the original invoice, so the invoice shows as unpaid again.
- Record any fee your provider charges for the failure or the dispute as a separate expense. Stripe lists €3.50 for a failed SEPA payment and €15 for a SEPA dispute, for example.
- Contact the customer before you collect again, so you know whether it was a short-term problem or a dispute about the invoice.
- Add the invoice back into your normal chasing.
Because of the eight-week refund right, an invoice you matched in one month can reopen after that month's books are closed, so agree with your accountant how a late refund should be recorded.
Common questions
Why can't Xero find the invoice for a SEPA transfer? The customer usually left out the invoice number or typed a different reference. Search by amount and customer name, and ask regular customers to quote the invoice number when they pay.
How do I match one SEPA transfer to several invoices in Xero? Split the payment across each invoice it covers, using the customer's list of invoice numbers. If they didn't send one, ask them which invoices the payment was for.
Should I match a direct debit deposit gross or net of fees? Record each collection in full against its invoice and the provider's fees as a separate expense. The collections less the fees should equal the deposit in your bank.
What happens in Xero if a customer gets a direct debit refunded? Record the money going out of your bank against the original invoice so it shows as unpaid again, then chase it like any other overdue invoice.
How long can a SEPA direct debit be reversed after I've reconciled it? A customer can ask for a refund within eight weeks of the debit date with no questions asked, and within 13 months if the collection wasn't authorised.
Does Adfin mark SEPA payments as paid in Xero? Yes, Adfin is a certified Xero app with two-way sync, and payments taken through it are marked paid in Xero automatically. Transfers sent directly to your bank still need matching.
